The 6-speed will work fine.

I've been using the same TRD short shifter I had in my old 5-speed for 3 years, switched it over when I changed cars. I can't say I noticed any difference in the stock ones either. There's potentially a very slight difference due to the reverse being on the left, but can't say I noticed. I'm sure I read once the only difference was the stickers you got in the box. Either way, if I can put a 5-speed in a 6, you can definitely put a 6-speed shifter in a 5.
